[0001] This invention generally relates to a field of molecular biology, specifically to a method for codon and amino acid usage analysis in bacterial genomes. More particularly, it pertains to the analysis of codon and amino acid usage patterns in the genomes of the bacterial genus Clostridium, including Clostridium tetani, Clostridium novyi, and Clostridium pasteurianum, with potential applications in synthetic biology, bioengineering, and vaccine development.

WE CLAIM:
1. A method (100) for performing codon and amino acid usage analysis in clostridium species, comprising:
collecting genomic sequences of Clostridium tetani, Clostridium novyi, and Clostridium pasteurianum;
determining the codon usage frequency for each species;
analyzing amino acid usage across the proteome of each species;
correlating codon and amino acid usage with phylogenetic data to assess evolutionary relationships;
identifying species-specific or pathogenic-specific biases in codon and amino acid usage.

2. The method (100) of claim 1, wherein the codon usage frequencies are calculated using the relative synonymous codon usage (RSCU) index.
3. The method (100) of claim 1, wherein the analysis includes identifying unusual codon and amino acid biases in genes associated with virulence and antibiotic resistance.
4. The method (100) of claim 1, further comprising the use of a bioinformatics tool to automate the analysis of codon and amino acid usage patterns.
